Chania town is a great base to stay in, due to its many bus connections. There are buses to some of the island's famous beaches (e.g. Elanfonisi and Falasarna). These are well worth visiting, although they become relatively crowded in summer. You can also take a bus to Kissamos and from there a ferry to Balos Lagoon - a beautiful paradise of white sand and shallow jade waters.
If you like hiking (and can cope with Western Crete's rocky terrain), there are some fantastic walks in the area (e.g. from Sougia to Palehora and around the stunning Lake Kournas). There are also a number of gorges to climb, although the famous Samaria gorge will be more crowded and touristy than the others.
A visit to the historic vilage of Theriso is a very interesting day trip. Theriso is about 10 km away from the city of Chania. There is a litle train that can take you there. It goes thru a gorge the csenery is fantastic. There is a small museum and beautiful litle church there to see also.
