I think that is not a problem, because in Larnaca are living Muslims, even the church is Christian, I don't see any problem with wearing hijab. In my opinion the women must cover the head/hair inside a church. Traditionally in all Christian icons, Saint Mary has cover her hair/head, wearing a scarf or something like this.... Important is with your behaviour inside the church...hope that my answer can help, I am orthodox Christian, and I visited till now many religios places, muslim as well (the places where visitation is allowed).
