I would say the train is the easiest way to get to pilsen from Prague. I looked at the schedule and it said 1.5 hours to reach pilsen. From Stare Mesto the train station is very close by and the station in Pilsen is across the street from Pilsner Urquell entrance. Really easy in my opinion...check it out on Google maps.
