If you are exploring Hakone, it seems inevitable that you need to take the Hakone Tozan Railway. It is part of the Hakone Free Pass, which isn't actually free, but easy to use and takes to all the sites you want to see.

A good train ride, albeit a bit confusing at times. In the first switchback I thought we had missed getting off and were headed back to the station, but we veered off into another track to climb the mountains. Lovely hydrangeas and beautiful trees.

Used it to travel back from hotel to Odawara. Few cars but very nice and spacious - unique design on steep turns as the car stops and then goes in other direction.

You may want to consider the Hakone Free pass. See my review on this and there are a lot more details on planning and the pass as well journey time/details from Tokyo.
