We found great results, but some are outside Nagasaki Prefecture. Showing results in neighbouring cities.
Limit search to Nagasaki Prefecture.
Nagasaki Bio Park Saikai
Yutoku Inari Shrine Kashima 14.2 mi away
... because i think their architecture is also quite beautiful and some have these really nice red torii gates somewhere along an uphill path where you climb up and be rewarded with these amazing views from above.
Best visited , so impressive with the place and incredible view, I had try to climb up to mountain and during the way were really interesting with small shire.
Tenkaiho Sasebo
Excellent view!
Both views are magnificent!
Inasayama Observation Deck Nagasaki
Spectacular views from the deck :) crowd starts to show at around 7pm so if you want to take perfect pictures, better reach before 7PM.
The magnificent view of the harbor of Nagasaki is worth it.
Hypocenter of Atomic Bombing Nagasaki
The hypocenter can be easily missed as it is tucked in an eerily quiet area, but the site is readily accessible when coming from the museum or peace park.
There are garlands of 1000 cranes hanging here, as they are at all the atomic bomb sites.

Nagasaki Peace Park Nagasaki
The commemorative statues from various nations border the site whilst the gorgeous Peace Fountain welcomes visitors at the entrance & leads on to the figurehead sculpture.
A great place for a nice stroll and read plaques and some nice views of city below.

Glover Sky Road Nagasaki
Historic and nice peppered with cobble stone roads, mini restaurants and scenic views, take your walking shoes as it's a bite steep for Grandma , garden at the top and cathadral church.
But, the most spectacular view is from the top of this Glover Sky road where we can view the very hillies Nagasaki town in whole.

Glover Garden Nagasaki
We were really surprised how interesting and well appointed this garden is! Beautiful houses we could visit for the price of the entrance ticket, a fantastic view over the harbor and lovely flowers!
Fantastic views over the harbour and city from this hillside location, which is easily accessed via tram and a short walk from the main station.

Saruiwa Iki
We thought this would be an overly touristy site, but it really was pretty cool to see the rock formation in the shape of a gorilla.
Kujukushima Pearl Sea Resort Sasebo
We were fortunate to secure a scenic spot on the top deck of the cruise that we were on board and that allowed us to take in the majestic view of the 99 islands.
Nice hiking trail, scenic views and beautiful ships.

Suwa Shrine Nagasaki
The views are amazing and it is fun to watch the worshippers.
The shrine is popular for weddings, but also has significance as a maritime blessing site.

Ishidake Observatory Sasebo
Great view of 99 Islands and sunset
Panorama views
Unzen Jigoku (Unzen Hell) Unzen
A view of the shrine, and then walking the pathway through the torii gates is the best way to start.
And for those visiting the site, I recommend you watch Martin Scosese's film Silence. it will increase the power of the visit.
Yusui Garden Shimeisou Shimabara
Peace Memorial Statue Nagasaki
You can also see the remains of the prison building previously on this site which was destroyed in the bombing.

Glover House and Office Nagasaki
Beautiful panoramic views of the harbour and lovely landscaped gardens with ponds full of koi carp to admire.
In addition to the gardens and panoramic view of Nagasaki, to be able to tour the house was a bonus.

Francisco de Xavier Memorial Church Hirado
Kashigarashima Church Shinkamigoto-cho
We need to make a prior notice for a visit to the Hidden Christian Sites in the Nagasaki Region Information Centre.
Mifuneyama Rakuen Takeo 12.7 mi away
Despite early December was a bit late for the autumn foliage, there were still sights of red maples and yellow gingko along the way.
In fact, we wanted to view the lighted red trees at night, so we stayed in the onsen hotel here as well with free entry to the garden.
Urakami Cathedral Nagasaki
You could see the original site if the church after the bomb, what a pity the original church was almost completely destroyed by the bomb.

Dozaki Cathedral Goto
Shimabara Castle Shimabara
It was interesting and informative, easy to walk around, and lovely views from the top.
Be patient as you go through the floors, and you will be greeted with studding 360 access view of the entire city of the fifth floor.

Mt. Yumiharidake Observation Deck Sasebo
Amazing spot at sunrise or sunset, though you get a nearly 360 view from deck, but the best view seems to be to the west for sunset.
And the city view at nice is amazing!
Watatsumi Shrine Tsushima
Fukuejima Goto
Spectacles Bridge (Meganebashi) Nagasaki
I found the heart shaped stone on my relaxing walk in and around this centuries old landmark.
However, one must go down the stepping stones on river to get the best view
