We'd like to visit Crater lake and stay but we do travel with a sweet little dog... Where do you recommend?

I am sorry but National Park Service regulations prohibit pets inside all the buildings in the park. There are a number of good responses here already. I would also highly recommend the town of Ft. Klamath only 15 miles from the park and 22 miles from the rim. There are a number of pet friendly B+B's and a motel there.
You might see if Diamond Lake Resort allows pets. It's about 15 miles north of the park boundary (although it doesn't get very good reviews on Trip Advisor).
Otherwise, Ft Klamath is probably your best bet.The park service has an info sheet on housing possibilities there: Go to nps.gov site for Crater Lake/plan your visit/lodging and camping.
I think your best bet will be to stay somewhere in Medford and drive in. The Lodge does not host pets.
I stayed at Crater Lake Lodge. It is NOT pet friendly.
The Prospect Hotel and Dinner House in Prospect, Oregon is pet friendly. It's also a very nice place to stay and is about 40miles from the crater.
I understand that there are hotels/motels in Klamath Falls that allow pets. I looked at a site that lists places that allow dogs including a bed and breakfast, Crystalwood Lodge, and Shilo Inn in Klamath Falls.
Get an answer from Crater Lake Lodge staff and past guests.
