Best to walk on street level. Shinjuku is a bit complicated so I suggest you use GPS once you get to Shinjuku. You most likely get off Airport Limousine at front of Keio Department store. Shinjuku Prince Hotel is next to Seibu Railway Station which is 10mins walk from Shinjuku main satiation.

You can go by bus or train. Bus terminal is in walking distance and train station is also very close. You can check with hotel concierge for more detail.
