Use Vueling and Iberia for two-leg flights to Toulouse, from where Agen is an hour or so by train after getting to the train station from the airport by shuttle bus.

Flight comparison websites might offer you cheaper two-leg flights using EasyJet, but this airline doesn't through-book so if your first flight is delayed you have a problem.

Overland, the cheapest and maybe the fastest route is probably by bus to Santander http://www.alsa.es/en/ then local train from there (called Donostia in Basque on the timetable) to Hendaye (called Hendaia in Spanish) euskotren.es/sites/…29.pdf then conventional SNCF trains from Hendaye to Agen. You might just do it in one day, but you might well not - you'll have to work that out.
