try Citadines Shinjuku. It is a rather new establishment and value for money. Check the following link of my blog on my recommendation on it. Have attached some photos of it.

It's too early to try to book less-than-1-month accommodation for April 2011 now.

Tescoqueen-the hotels are not "booked up" for April 2011. It is simply that they do not accept reservations that far in advance. The norm in Japan is that reservations are accepted only for up to 90 days away. There are a few exceptions to that (Eg Comfort Inn and a few others) You will not normally get a reservation now for April 2011.

Whatever booking site you are using, try booking late August-you will find rooms. Then change the date to 6 months from now and it will say nothing available.

People have given you some places to check out. The reality of the situation is Tokyo is not the easiest place in the world to find "an apartment with kitchen" particularly for a short period. To me it is like New York CIty-most visitors get a hotel room there, not an apartment with a kitchen. Tokyo is the same.

I suggest you have a back up plan and seriously consider just getting a hotel room.
