The security lines are awful. If you don't have global entry /pre check, you could be in trouble. Be careful as the airlines have very little influence over the mess.

TSA lines here are usually very slow. The current construction has made things worst. Add to that cruise days....2 hours layover or check in time is needed. Unless you depart early in the morning or late in the evening.

Unless I'm misunderstanding the term "layover" (which in my mind means flying into an airport, getting off the plane, and waiting around for a while before boarding your next flight) TSA and security checkpoint wait times should not be an issue.

All of the gates at SJU are within the "secure area" ... so once you get off your plane, there's no need to go back through a TSA security checkpoint to access the gate for your next flight.

If you choose to exit the secure area ... that's a different story.

RayinPR - not exactly right. The only time you can stay within the "secure area" between flights is when you are connecting to another flight after arriving from a US mainland city. If you arrive from anywhere other than the US (such as when coming back from islands in the Caribbean) you have to clear immigration & customs then proceed to the TSA checkpoint before proceeding to your connecting gate.

As a rule of thumb, I always suggest people flying to/from the US allow a minimum of 1 hour between flights on the way down and at least 90 minutes (2 hours is better) on the way back - if you have Global Entry/ TSA PreCheck then an hour connecting time is doable.

so on a flight originating in Vieques to SJU, would you be inside the secure area or have to clear TSA on a flight continuing to the mainland US?

A flight originating in Vieques to SJU, once you arrive in SJU you have to clear TSA and the USDA screen, to continue a flight to the US. This is the case whether you are checking bags or not. There is no TSA or USDA check points in Vieques, and therefor everyone flying in from Vieques needs to go through in SJU prior to continuing on to the US. You will not however need to clear customs and immigration, as Vieques is part of Puerto Rico, which is part of the US.

I was thinking from from the States to some other destination via SJU ... I wasn't thinking about the other direction.
