basic answer - there is no direct connection Seattle to Nanaimo only to Victoria on the Clipper passenger ferry only.

There is in fact a direct flight option from Seattle Boeing Field direct to Nanaimo Airport. This flight service is offered twice daily. For complete information visit kenmoreair.com/Introducing-Seattle-Nanaimo-BC

Alternatively, as noted by cbaarch, you can take the Clipper ferry from downtown Seattle to downtown Victoria and then arrange transport north via Greyhound bus service.

Flight seems the most convenient to me :)

I really want to end up in Pt Alberni. Would it be better to take ferry to Victoria and rent a car to drive to Pt. Alberni? Flights won't coordinate on the smaller planes

Yes, rent the car in Victoria, and then drive to Port Alberni. As long as you are returning to Victoria to return the rental car, it is very doable.

From Victoria to Port Alberni will be a 3 hour drive, maybe 2 and a half hours, depending on the time of year, and time of day.

There is another alternative: drive from Seattle north on I5 / 99 to the Tsawwassen ferry terminal south of Vancouver, take the ferry to Nanaimo, rent a car and drive to Port Alberni. This route is shorter and faster but less scenic.

I would compare car rental costs from Victoria and from Seattle. Other travelers have found that, even with the additional cost of taking the car on the ferry (this is not possible from Seattle, you have to drive to one of the other ports), its a better deal to rent the car all the way from Seattle.
