Can you precise how old your kids are ?

There are several interesting museums for kids and teen agers, for example :

- Musée du cinéma (the cinema has been invented in Lyon by the Lumière brothers)

- Musée de la miniature: http://www.mimlyon.com/

- The roman theaters and the roman museum at Fourvière : http://www.musees-gallo-romains.com/

- Musée de l'imprimerie

Regarding outdoors activities, they would probably like a cruise on the Saône river, a bike tour on the bike paths along the Rhône river (there is a nice bike rental system).

There is a nice park called Parc de la tete d'or, where there is a puppet museum (if I remember rightly). Some of the puppets were slightly creepy though!

Yes there is a park called parc de la tête d'or, but actually the puppet museum is not located there. It is located in an other park, outside of the city, called parc de Lacroix-Laval.

Depending on the age of your kids, ours (7 and 11 last summer) loved many things about Lyon - the Parc mentioned here, the puppet museum, the carousel in the shopping district, looking for old shop signs that predate numbers etc. But their VERY favorite - and I think one of their all time favorite outings - was to an accrobranche place at the top of the hill behind the basilica. You climb through the trees snapped on to a safety line and do a couple of ziplines too. They did it two afternoons while we were there (two hours each time) and still talk about it all the time. 7 is the minimum age to really have fun and it's perfectly suitable for teenagers. A total blast and since accrobranche seems to be a French craze, very much a French activity. Here's the link:
