Try Brauhaus Lemke, a local small-batch brewery. There are a couple of locations in the city.
If you like craft bars you have BrewDog, Stone, Mikkeller, Monetary bar, Birra, to name but a few.

and the famous Cafè am Neuen See in the Tiergarten.

I was going to mention the Café am Neuen See, and forgot to. Lovely place, BangorBeertaster, where you can enjoy your beer (good food, too) overlooking the lake. You can even go for a row.
As a follow-up question, I am going during the first two weeks of October. Are any of the outdoor beer gardens still open in October or does it just depend on the weather? For instance, Prater's site says open through September, but what if there is still some decent weather outside the first week of October?
It's possible if there were particularly balmy weather at the beginning of October, the Prater beer garden might stay open a few extra days, but there are staffing concerns involved and I rather doubt it. However if the weather really is nice, many restaurants and bars will keep their terraces and sidewalk cafés open, sometimes with heaters and blankets for the comfort of customers. That would include the back garden of the Brauhaus Lemke at Hackescher Markt.
