Bilbao Bus Station

We are flying into Bilbao and staying just one night. Can we leave our luggage over night at the train station, so we do not have to take it all with us. Also, we are going to go the Guggenheim and then to San Sebastian. Can we get a bus near the Guggenheim to San Sebastian?

You will have to go back to the bus station to get a bus to San Sebastian, there is a tram from just outside the Guggenheim which will take you to the bus station (San Mames is the stop for the bus station).

Is there a reason why you want to leave your luggage at the train station? Do you mean the bus station? If so, there is indeed a left luggage at the bus station (called Consigna in Spanish), either you can leave it in the office, or there are lockers available.
