You have flights, buses, trains, (or combinations of buses and trains) and I could go on and be facetious, but it is impossible to answer your question without knowing what you want from 'best'.
Is it money, time, comfort or something else you are concerned about?
Thanks. I have not been able to get bus or train routes on line. To fly means Madrid, then Lisbon for mucho denaro. Rental car looks like a possibility, but I can't be sure it will be honored on line. I need some definitive answers regarding any or all modes.

You can fly Iberia to Madrid and connect to another flight to Lisbon.
You can go by bus via Seville :
Or take a bus using ALSA National down to Malaga and use flyTAP for a plane but this route is not "budget". Or for that matter from Seville airport itself having taken a bus or train over to Seville first. Train would be better in my opinion if timings are good as Santa Justa rail station is on the airport side of the city and you can take the airport bus or taxi.
