What do you mean by "best" hotel? How many of you will there be, and how much do you intend to spend per night, in euros?

There are hundreds of things worth seeing in Rome. Which of them you should see depends on your interests, and we know nothing about them. You need to read a guide book on Rome to decide which sights would be interesting to you. Nobody can do this for you.

Particularly since your stay is so short, I'd stay within the historic center (Piazza Navona, Pantheon, Spanish Steps, etc.) so you can walk to as many sights as possible and enjoy strolling in the evenings to take in more sights. As for major sights, I would only try for one "big" attraction a day: perhaps one day go to the Colosseo/Roman Forum/Palatine Hill (it is one combination ticket) with strolling to free sights afterwards like the piazzas and churches, then for the other day perhaps the Vatican Museums and St. Peter's Basilica, or the Borghese Gallery. What you choose should be based on your specific interests, and there are hundreds of places to see. My advise is do some research and choose a few places you really want to see, don't try to cram too much in and save time for just walking and exploring, as well as a great coffee, gelato, or drink here and there. In two days you really can't get more then a tiny taste.
