How to get from Varenna to Malpensa

I will be leaving from Malpensa on a 10:30 am flight on a Saturday morning so I will need to be at the airport by 8:30 am. I want to know how to best get from Varenna to Malpensa that early in the morning. I understand that by train I would have to go through Milan Centrale first and then take a shuttle to the airport. Is there any way (besides taxi) to get from Varenna to Malpensa directly without having to go through Milan Centrale either by train or shuttle, etc.?

Unfortunately, no.

There IS supposedly a shuttle that runs twice a day from Varenna to Malpensa, but neither run is going to get you there early. You might try contacting them anyway (info@gianolini.it, the Italian word for shuttle is "navetta," just in case) to double-check.

There's a bus that leaves Varenna at the Albergo Beretta for Malpensa at 5.36 and costs 24 euros – Every day except Sunday and it would take 2 hours, so in time for your flight.

A minimum of 4 people are required, so if only do, you might have to pay double fare.

You could also catch an early train to Milan Centrale and catch one of the two direct shuttle to Malpensa, 50 minutes, 7 euros, buy ticket from the driver, begins at 4,30.

It's too early to take the alternate route via Bellagio/Como, as the first ferry from varenna to Bellagio leaves at 7.

Another alternative and still stay on lake Como is to take boat down to Como (town) stay overnight and take train from Como transfer in Saronno to Malpensa

looks like first train leaves 6:17am gets to airport terminal 1 at 7:37 am. This would get you at airport in time. You can leave at 7:17 but you will get to airport at 8:37 am. Price 8.20 euro 2nd class, and 9.25 euro 1st class pe adult.
