On one you might pay with Euro, the other with swiss francs. The exchange rate might save you a couple of pounds.
If you rent at the french side, make certain that the car has the swiss vignette, a sticker that allows you to travel on swiss highways.

If you rent on the French side it is highly unlikely (according to the rental companies there!) that a car with have the vignette. So if you do plan to drive in CH, add 40frs or about 30EUR to the price quoted. You cannot buy the sticker at the rental company at the airport. But you can at the Border Post (open 24 hours) as you cross into CH at Ferney-Voltaire. No use going to the petrol station at the border - they do not sell them either!!
