From the airport you take a metro to Oriente station (only 3 stops). From there you can take a train to Evora and then a bus to Badajoz.
However... there are not that many trains and the times may not suit you. An alternative is a bus from Lisbon Sete Rios bus station to Elvas: http://www.rede-expressos.pt/ and then the bus: http://www.rodalentejo.pt to Badajoz.
To go to Sete Rios bus station from the airport you can take the nr. 2 bus (outside arrivals hall). Costs Euro 3.50Edited: 23 September 2013, 19:37

Spanish bus company www.avanzabus.com operates three daily direct services from Lisbon Airport to Badajoz:
09:00 LISBOA AEROPUERTO. 13:30 - BADAJOZ
12:00 LISBOA AEROPUERTO. 16:30 - BADAJOZ
20:00 LISBOA AEROPUERTO. 00:30 - BADAJOZ
These buses are part of the services that Avanza Bus operates between Lisbon Gare Oriente and Madrid.

Thanks again for the info. As there are so few buses from Lisbon to Badajoz and our landing does not match with the departing hours of the bus , we decided to rent a car.

It's a very easy drive, the roads are very good but you'll have to pay some toll.
