If I understand well, you want to buy bus ticket from Prague to Cesky Krumlov. You should know that there are several bus operators on this destination while Student Agency is just one of them.
There are several interurban bus terminals in Prague, all of them are conveniently located nearby a subway station. If you don't want to buy tickets online, it is probably most convenient to go to "central bus terminal Florenc" ("UAN Florenc" in Czech) - nearby subway station "Florenc" (subway lines "B" and "C"). Bus operators and ticket/booking agencies have their counters there; you can get all the information you need incl. ticket purchase for all destinations. Note: different operators (and sometimes even same operator) use various departure terminals in Prague for certain destination. Example: lines to Cesky Krumlov may depart either from terminal Florenc (subway Florenc), terminal Na Knizeci (subway Andel) or terminal Roztyly (subway Roztyly).
thanks stefff. What I have read on these boards is that the student agency bus is the most reliable, and has bathroom, etc. They are newer and better condition. But all I could find out was that to purchase the ticket, one had to go to airport. I am trying to have some sort of idea before. I do not want to do online as I am not on a "tight" schedule.

I would not say that Student Agency is more reliable than the others. I used them 3 times last year and didn't notice any bathroom, but possibly they have some onboard. Considering the duration of the trip, bathroom is not in fact an issue anyway. The important factor for choosing the operator is the convenience of the departure/arrival time, as prices and performance are in fact pretty equal. Oh yes, free instant capuccino is served on board of a Student Agency bus, what a delight. The true is that Student Agency tries harder as they are new in the business and want to get a bigger piece of cake, that's all. When in Prague, go buy your ticket (all operators incl. Student Agency) to UAN Florenc bus terminal as written before. For Cesky Krumlov I recommend do it in advance AT LEAST one day prior to date of your desired departure.

IMO they are not trying hard enough - especially if they want to capitalise on the tourist market, because if you can't speak Czech it is fiendishly difficult to buy tickets on-line. If it were my company the first thing I would have done would have been to translate the booking process into at least English and German. However, I think they are doing quite all right as a business at the moment - they should be careful not to become complacent though, as this factor combined with the name of the company (many visitors think it is just for students) could be a weak point...
