I believe there is a set cab fare for $45 from JFK to Manhattan and you can check.

You can also check out JFK AirTrain on this website for an even less expensive option.

Super Shuttle is a third option.

Have a nice trip.

If there are two of you, then you should take a cab. A bus from JFK is going to run about $15 each, so you're really only saving like $15 but you'll be saving time and effort.

Super Shuttle is cheap as well but depending on who gets on depends how fast you'd get into the city. They have multiple stops if there are multiple passengers.

Airtrain is only to the different terminals.

Your last option is to take the subway. You take the airtrain to the E subway station. You then have to walk to the subway station (it's not bad, maybe a block or two), and then jump on the E train that takes you into midtown manhattan. This takes about an hour to get into the city.
