I don't think there will be any significant difference where you rent the car.
Windhoek would give you more choice as it is where most people enter the country, and its the capital.
I would go further and suggest Swakopmund may be more expensive overall due to lack of competition and the fact you need to get there from your port of entry.
If flying in to WDH it surely makes more sense to me to step off plane, pick up car and move out!

i agree with mfuwe, just makes more sense to rent from Windhoek when your arrival is there, it make things much easier for both parties, if say for instance there is something wrong with the vehicle and this need to be sorted out, then you want the rental company to be available immediately, not get a big charge on your card once you have left! :)
