We had private transport but there are shared taxis from Dushanbe to the Saryosiyo border crossing and then shared taxis again after the border. It's about 450km total and can probably be done in a day if you leave early. The border formalities take some time because it's very busy with traffic from Afghanistan so everything gets searched for drugs. If you take that route, you really should stop in Shakhrisyabz to see the impressive ruins there. It's also a UNESCO World Heritage Site.

Your second possibility is to take a shared taxi north to Khojand . Its quite a spectacular route and certainly very scary as it goes thru several tunnels dug out of the mountains, one of them 4 1/2 kms long and some of the mountain passes on the dirt roads are certainly very scary. It takes about six hours but its a spectacular trip if your nerves are up to it. From Khojand you can negotiate a taxi to take you right to the border. It actually wasnt too bad and there were not that many people even though it was september which is the peak tourist season. Once thru customs you can then negotiate another taxi to samarkand, although tashkent is much easier. I dont know if this route is easier but Khojand is the second larges town in Tajikistan and may be worth a stopover although i stopped in nearby Istarvashan.

good luck
