Jerusalem is part of Israel. Jerusalem is the capital of Israel. There are no separate visas for any parts of Israel! If you have a visa for Israel you can go wherever you like in the country.

Your visa to Israel covers the entire country including Israel's capital - Jerusalem as well as Judea and Samaria(a.k.a. West Bank). Enjoy your visit!

Of course you don't need a separate visa for each city you visit. Do visitors to India require separate visas for Mumbai, Delhi, and Calcutta? :-)
