Transfers to/from Nairobi

As my group cannot afford to be on safari for more than a few days of our 2-3 week stay, I've concluded that it would be good to base ourselves in a couple of places which will have local wildlife potential and the possibility of day trips. I'm thinking of somewhere in the Lake Naivasha area perhaps followed by somewhere in the Malindi area.

Have you any recommendations for companies to drive us from one place to another? Will safari companies be happy to do this if we are not requiring a vehicle and driver after arrival, or are there other companies which specialise in such transfers?

There would be few if any safari companies based around Lake Naivasha, so when you do need a vehicle, they would need to send it from Nairobi each time, so there would be costs associated with that. My suggestion would be to book a cheaper camping safari from Nairobi. Try Best Camping for starters.

Once you have done your safari, head off to the coast, and stay a few weeks there, maybe rent a holiday house/apartment.

What I was thinking was that there are a number of activities in the Lake Naivasha area - Crescent Island, Crater Lake and Hell's Gate NP which we could access using local transport rather than a safari vehicle. Any thoughts on this?

You can use public transport (or even hire mountain bikes) to access all those areas you mention. 3 nights min is what you would need in Naivasha to do that. One week at the most.
