Best way to travel between Japan with luggage?

My partner and I are heading to Japan for a few weeks and are going Tokyo - Takayama - Kyoto - Hiroshima - Tokyo staying a few nights in each place. We were planning on getting a JR Rail pass but we will have a fair bit of luggage to get around as we are going to be spending a few weeks in Thailand prior to Japan then off to Scotland after. Is there any way to get around which will be better suited to someone with a fair bit of luggage?

Leave one piece of luggage, with all the things you don't need, in bag storage at Narita airport awaiting your return.

storing luggage at the airport = 500 per calendar day. a few weeks with a fair bit = ¥¥¥¥

Post-dated luggage delivery (to one of your hotels, then back to airport) will work out cheaper if your stay in Japan is > 8 days.
