Which rail pass should we buy?

My husband and I are spending 15 days in Japan. We fly into and out of Narita, and will be in Tokyo at the beginning and ending of the trip.

In the middle, we will take 9 days and travel to Takayama, Nara, Mount Koya, Kyoto, Kinosaki, and back to Tokyo. We will probably do one or two day trips from Tokyo, to Kamakura, Nikko, Hakone or Fuji Shibazakura. And we'll be using public transportation in Tokyo as well.

Which rail pass(es) do you recommend, given our need to get to and from Narita?

14 day JR Pass is likely to pay off if you can include Nikko day trip within the 14 days. Activate it on Day 2.

Reviving this to ask: If we get the 14-day JR pass, what is the best way to go from Narita into Tokyo and what if any pass/deal should we buy? And if we don't go to Nikko, but go to Kamakura instead, does the 14-day pass still make sense?

A 14 day pass should still make sense. You can check single ticket fares on Hyperdia and compare to the cost of the pass.
