In a nutshell:

Fly NY to Lima

Fly Lima to Cusco

Train Cusco (or other Sacred Valley Station) to Aquas Calientes (Machu Picchu)

Train Return to Cusco area

Fly return Cusco to Lima

Fly return Lima to NY

Thats pretty much the minimum travel to see Machu Picchu

The Incas were very clever, but even they didnt build an airport on the top of a steep mountain in a cloud forest. You will be amazed that there is even a railway to Agua Calientes, the terrain is so unwelcoming.

The route has been described correctly. All flights go through Lima. TINA, there is no alternative.

Lima is the main international airport in Peru and it's on the coast while MP is in the mountains. No way to fly there direct. You have to go through Lima and Cusco.
