It is going to be an hour and half train ride on the Jersey transit or an hour and half drive on the Turnpike. You probably don't want to have to drive in the city and park your car, so I would advise taking the train.
Go to Jersey transit.com or amtrak.com to find whatever is most convenient for you.
I would advise spending a little more time in NYC. You are going to get bored in AC after two nights and wish you spent more time in NYC. I would recommend doing 3 night in NYC and three in AC. Actually, skip AC altogether and just go to NYC:)

There is no train from AC to NYC . There is an express bus that you can get at the Midtown Bus Depot ( Greyhound ) on Atlantic Ave. AC . It is best to get a bus that won't be in Lincoln Tunnel Rush Hour Traffic . It takes about an hour and 45 min to get to the lincoln tunnel and another half hour to get through and to your dropoff at the Port Authority in Times Square . I would suggest getting the bus in at about 9AM and leaving before 4PM or After 8PM this way the trip is app. 2 1/4 hours . If you wish to save a bit of money you can get a one way ticket up to AC and take the Acadamy bus back from the Port Authority direct to your casino . They will give you an app. $20 rebaate when you get to AC . But these buses are on a schedual for particular casinos . You can check the schedual on the web .
If you drive the time will be about the same and you will not be familiar with the roads , parking , etc. plus garages in NYC will be $15 up and tolls will be app . $17 R/T . Plus another $30 in gas .

Get a roadmap ! The NJTP runs from the tunnel to Philly . The GSP runs down to AC -LOL
I'm confident you can get from AC to NYC by rail, but if the local NJ rednecks disagree, I'm not going to argue with their 'expertise'. I would go on Amtrak.com to prove everyone wrong, but I don't feel like wasting my time doing so.
On the other hand, it wouldn't surprise me that AC doesn't have a direct train from NYC. It would make way too much sense to have a direct train line from AC to the biggest city in the country.
