1 week Tokyo?

I want to spend a week exploring Tokyo + maybe another city of interest.

Is there any monetary saving or advantages to buying airfare + hotel package at a travel agency? Or should I just book airfare and hotel myself for more flexibility?

No not an easy question. Often travel agents have access to wholesalers' special offer packages. But I suggest you get a quote and try to better it yourself by going to airline/hotel direct. If it's a simple trip it sometimes works. Just be sure you're comparing apples and apples though :-).
