When reading about travel in sabah it appears that many things need to be done as part of an organised tour, is this the case or is it possible to do things independently?

Its not the case - there are two ways to book, via a tour operator, who essentially just books your accommodation, and provides the transfers in between - as well as booking the day trips - they are not envolved in any other way generally speaking, other than checking you in and paying the admission for example.
Or, book your own accommodation, and organise the transfers yourself, via taxi, public transport, or by transfer company - usually with air-con minivan, and pay entrance fees yourself.
Is there much difference in the rates? Probably not much.
You can absolutely do a lot of things on your own. We rented a car for part of the trip, took buses and private and private drivers. However, you need a tour to go on the river cruise. Each place on the river offers a full package with river cruises and food. You will most likely have to book in advance to hike Mt. Kinabalu. We booked directly with Santura Sancturies and it saved us a bit of money.
