Yes, it is.
Why wouldn't it be safe? There will be thousands of other travellers on the metro as well and there is security at the stations. Have done my own metro station tour last year and had no issues, the only problem was too many people sometimes to get good photos
Metro is probably one of the safest parts of the city, day or night. Brightly lit, plenty of security personnel and cameras, never short of people. Make sure you start touring on a weekday no earlier than 9pm, 10 pm even better. Enjoy!

We have done our homework as best we could - tried to familiarize ourselves with the Cyrillic alphabet and our route, have colored copies of the map in both Russian and English and installed Yandex.metro.

Yes, in most places. Besides, there a free Wi-Fi network available in trains (but not in stations). To use it, you just have to register once with your cellphone number and watch some annoying ads every time you connect :) but it's great.
To clarify. Cell phones work in stations themselves, but not while train is moving. The wifi to me is at best OK...for the most part, unless you are traversing maybe 5-6 stops. 10-15 minutes (i.e. a longer trip), it will not be very useful.

One thing that struck me when we were traveling around the Moscow subways is how many armed soldiers, police etc in groups patrolling these stations. I don't think I ever entered a station without encountering half a dozen men with guns in uniforms.
Yes, indeed there is quite a visible presence of security in the Metro, I think much more so today than maybe 5-10 years ago, and largely due to ongoing terrorist threats and incidents. There is quite heightened vigilance over this in Russia - seems higher than in Europe.
