the company you are employed by/have had the job offer from should be processing your 'paperwork' on your behalf, so they should be able to liaise with the appropriate authority to identify why you have been turned down. HIV +ve status has not been an 'official' reason in the past (unless in medical fields) or a stated exclusion though you are expected to fill in the bit about infectious diseases on the form so it may be an unstated 'reason'. Unfortunately Nigeria is still 'funny' about HIV including declaring their own numbers despite there being quite good internationally supported HIV clinics there, so it could possibly be the reason to deny your STR visa. Try https://portal.immigration.gov.ng/ for immigration info/contact.

thank you for the info. i had checked various sites regarding STR, but none of them says about a medical check to avail the residence permit. But as per my prospective employer's policy, there is a pre-employment medical check which includes HIV test. Now i dont know whether this is going to affect my employment in nigeria or not.?

There are job scams in Nigeria. Please make sure your job offer is geniune.

have you paid anyone any money to help you with the paper work?

Beware if someone contacts you and says he can help you settle problems for a sum of money
