The bus station is 7 mins on foot from most of Nazca's hotels. Go to your hotel, ask them to look after it and then catch a cab to the airstrip (I wouldn't call it an airport!). It is about 20 mins away and will cost 10 soles each way.

Seems like we will just do as you both say and leave our luggage at the hotel before we check in.

Is it best to book a flight before hand or should we just turn up to the airport (airstrip)?

Also is it just planes or do they do helicopter tours?

If you don't want to sort out your hotels first, you can go straight to the airport in a cab and leave your luggage with the plane company while you do your flight. Lots of people who do not want to spend the night in Naza do that. After the flight, they catch the next bus out of town. Cos there is nothing to do in Nazca.
