I can't say whether it's better to book online. I have never done that. But I guess it will save you some time as you don't need to go to the counter.

Bus is the way to go to Malacca which is 4-4.5 hours from Singapore.
It is best to prebook your ticket either online or at least 1 day before departure so you know what buses are operating and timing. Konsortium has some buses that drop you off the popular hotels like Equatorial and Holiday Inn.
There is certainly space in luggage compartment for travelers on these buses.
At border crossing in Singapore, you only need to take passport and singapore landing card to be stamped. When the bus crosses the causeway, you need to bring all belongings for immigration and custom clearance.
