I have read different information on the reciprocity fee.

1. you have to pay no matter your entry into Argentina (Buenos Aires or El Calafate)

2. You don't have to pay flying from Santiago to El Calafate.

Does anyone know for sure?

For sure, since January 2013 you have had to pay the Argentina reciprocity fee if using USA, Canada or Australia passport, no matter where, no matter how to enter Argentina.

You have to pay Argentina reciprocity fee before flying in from Santiago to anywhere in Argentina.

The confusion is because of old changing rules and the existence of different rules for the Chile reciprocity fee. You only have to pay the Chile fee if you enter into Chile from the Santiago airport and you leave the international transit area. You do not have to pay the Chile fee if you do not leave the Santiago airport international transit area, and if you only make a connection to Argentina (having earlier booked your bags through to Argentina) before Santiago.
