Yes, the wait could easily be 2-3 hours as David said. You want to leave Vancouver as early in the day as you can, especially since it looks like you're planning to take a ferry to the San Juans on a Friday which is never a good idea. If you're taking a car on the ferry, plan on arriving at least 2 hours ahead of the sailing you want, and more like 3-4 hours later in the day.
are these kind of waits also the case this time of year? we are planning to go in june.

I would definitely arrive two hours or more before the ferry departure time especially if on a Friday. I would allow two hours to get to the ferry from downtown Seattle, though you might make it in 1.5 hours. But, rather than have your stomach in knots...
