Must sees vary from person to person depending on likes and dislikes. That said, for a summer visit, my top 3 would be Freedom Trail, Boston Harbor Islands (Probably George's and Spectacle), and the Public Garden/Swan Boats.

I suggest you read a guide book, check out the things to do link at the top of the page, and read trip reports to see what others have done. Make a list of what appeals to you and then start planning.

The three mentioned by JoMark are right on the water and convenient. There is also the Fairmont Batter Wharf. The Seaport Hotel and the Renaissance are in the Seaport District. They probably have water views from higher floors, but they are not quite as convenient as the other hotels mentioned, although they will be cheaper.

Fairmont Battery Wharf is not in the Seaport District, it is on the waterfront near the North End and a terrific location.
