The shuttles are not a good idea - I would recommend a car service like dial7 or carmel.

Which hotel are you going to?

Have you considered staying in Jersey City? Flying into Newark and staying in Long Island City is a real pain and will cost a lot. No, no shuttles go there. You can take an Express bus from Newark to Port Authority in Manhattan ($15/person) or a train to Penn station for about the same price and then the subway to Queens (or a taxi). If you're just 2 people, that will be cheaper than a car service the whole distance which will be ~ $100.

You'll definitely want to steer clear of the shuttles.

Both the Olympia Airport Express bus and the AirTrain Newark / NJ Transit combination are the way to go. The bus is a little easier but the Air Train / NJ Transit combination is often faster. Both options are $15.00.

AirTrain Newark / NJ Transit will bring you to New York Penn Station where you can walk one block along Macy's to Herald Square for the N / Q train to 39th Avenue.

The bus will bring you to Port Authority Bus Terminal where you'll walk through a subway passenger tunnel to the N / Q trains at Times Square.

Your hotel is a short walk from either the Queensboro Plaza or 39th Avenue stations on the N and Q trains.

The hotel is also near the Queens Plaza station of the #7 train which is an easier train from Port Authority.

The 7 train stops at Queensboro Plaza (an elevated station) rather than Queens Plaza (an underground station), which is a different subway station nearby. From past posts, the Queensboro Plaza station will be closer to your hotel. Agree that if you take the airport bus to the Port Authority, it will be easier to take the 7 train to Queensboro Plaza.
