When are you travelling? The airtrain from Newark is not running from the airport at the moment as I understand it but you can get a bus to the train then take it in to Penn Station, NY. You can get a cab, bus, subway train or walk. Put your details in to Hop Stop.
Lassie is correct about the Air Train. During the construction, you can take the shuttle buses to the NJ Transit train station from the lower level (one level below baggage pickup) of any terminal. Just ask an attendant. Before you do, save time & $ by buying your ticket from one of the ticket machines in the terminal. If you buy it on the train, there is a surcharge. In any terminal, just follow signs to AirTrain; the ticket machine is there. Follow instructions for ticket from Newark Airport to New York Penn Station. Then head for the Parking level; or ask any attendant -- it's one level below baggage level. This is also where complimentary hotel shuttles pick up during construction.Edited: 08 June 2014, 00:00
By the time the OP arrives, regular AirTrain service will long since have been restored. Take the AirTrain to the Newark Airport rail station and then a NJ Transit commuter train to NY Penn Station. Combined fare is $12.50 per person.

Construction should be completed by mid-July.
Simply purchase a $12.50 one-way ticket and this covers both AirTrain Newark (connecting the terminals with the main airport rail station) and the NJ Transit train from the airport into New York City (Penn Station).
Very easy. Very well-marked. Very safe and pleasant.
