The Air Train does not take you into Manhattan. It takes you either to Jamaica Station, a commuter rail and subway station in Queens, or to the Howard Beach subway station and you must then pay regular fare from those stations. You pay the $5 via Metrocard which you can buy from a machine at the entrance/exit of the train. If you are planning on getting the 7 day unlimited ride, be aware the Airtrain is not included. If you have cash, you can buy special $5 metrocards from a vendor by the entrance/exit to the train. From Jamaica, you can either take the E train to 42nd street or the Long Island Railroad to Penn station, which is <10 minute walk to hotel. The LIRR is a little bit more expensive but faster and much easier if you have a lot of luggage.
